I actually really like the Beenox games. They feel unappreciated.
Also where is Spider-Man Edge of Time? That's what I'd vote for. Mostly for its story.
I have to go with the original PlayStation game from 2000.
The controls and graphics are probably crap compared to today's fare, but at the time, the way it broke the side-scrolling mold of Spidey games was a revelation.
It helped that the story was interesting, and included a lot of the cast and major villains from the comics. All around, it was a joy to play to the end.
Web of shadows is the first thing that comes to my mind in regards to favorites. While its story isn't that great I had a blast playing with a distinctive black suit Spider-man coming off of both versions of the Spider-man 3 game where it was mostly a power up. It does bother me that a proper black suit story hadn't been done in video games since its perfect for adaptation and alternate endings. This is the only Spider-man game I can think of where I went back and played multiple times in different ways but continued to do it years later long after I had seen everything.

It's a tie between the 2000 game and Web of Shadows, but I'm gonna go with WoS cause of that slick suit!
Spider-Man 2, I don't feel like any of the Spider-Man games I've played ever really quite nailed the actual combat(mostly just kinda ranging from not great to okay) so the web-swinging was always a bigger focus for me, and nothing ever topped Spider-Man 2 in that regard.
The standouts to me are the first Playstation Spidey game and the spider-man 2 movie game.I lean towards to the movie game because it's swinging mechanic is ground breaking, and hasn't been topped yet.
This topic reminds me I haven't played nearly enough of the Spider-Man games. I even own like three copies of that Neversoft Spider-Man game and have never played it! (PS1, Dreamcast, and N64 versions).
Edge of Time had a fantastic story, but I find that that's kinda all it had, as the rest was kind of bland.
Glad to see Spider-Man 2 from 2004 has the most number of votes. That is definitely the best game, with the best combination of perfect webslinging mechanics and fighting. An absolute joy to play, I cant begin to guess the number of hours spent just swinging around NYC. Every Spider-Man game I played after that never really got it as perfect as Spider-Man 2 did.
Spider-Man 2 and Web of Shadows are the best... in my opinion, of course. Edge of Time have a great story and dialogues, but a weak gameplay (It would be a cool animated movie).
I'm surprised Spider-Man 2 (I'm assuming that's the Sam Raimi movie one) is first. Spider-Man was a pretty popular N64/PS1 title and Ultimate Spider-Man had that Human Torch and Wolverine cameos. I need Ultimate Spider-Man on Steam.

Spider-man the movie game was great way to showcase the origins of the wall-crawler, Spider-man for the PSone was a great opener to a 3-d Spidey game.
Ultimately I would say Spider-man Shatter Dimensions as it hones in on Spider-man's legacy as hero thanks to Dan Slott, and the idea was the basics for Spider-verse in the future.
