Okay, so Gwen-Clone has her memories from "The Night Gwen Stacy Died" and she now knows Peter's secret identity. Will that effect the stability of the "Brand New Day" spell? Same with Doc Ock and any other of the resurrected clones that knew Spidey's real identity?

I wouldn't think so - plenty of characters already knew before Dead No More.

The spell ended after Spider-Island when peter revealed he had spider powers on TV. It was how Carly was bale to then deduce that he was Spider-man. While people who knew before did suddenly remember his identity is no longer magiclly protected.

Yes, but the more people that find out, the weaker the spell becomes. This doesn't include those who knew his identity at the time: MJ, Mockingbird, Hawkeyes, Captain America (Steve), Bucky, Jess Jones, Luke Cage, Iron Fist, Reed Richards, Sue & Johnny Storm, The Thing, Franklin & Val Richards, Wolverine, Black Widow, Daredevil, Kaine, Silk, Professor X (???) and Miles Morales.

Since then, The Prowler, Anna Marconi, Miguel O'Hara, and probably some others I'm forgetting have learned his real identity.

Miguel already knew it. They met in the 90s, and I think Peter's identity is public in 2099 anyway.

No because the spell itself was weakened by Peter technically outing his identity while at the same time not revealing it. The spell still exists, it's just that the blind spot is gone so people can figure out for themselves that he's Spider-Man. So in a sense it's just reset to ground zero without the protection.

True. Anna Maria figured it out because she saw Spidey wearing only his mask on TV. The rest of his costume was destroyed in battle and having slept with Superior Spidey, she knew what he looked like naked (though really, Otto should have told her Peter was Spidey sooner).
