Who is currently the X-men's Big Three?

I believe that Marvel's Big Three: Storm, Jeen, and Tyke.

My personal 3 are: Emma, Emma and Emma.

I would say the big three right now in terms of importance are Rogue, Magneto, and Beast

Rogue's leading the team fighting for both a cure and the mutants standing in the public eye. She's got the reinforcement of Cable and Deadpool who should also be considered. She gets the vote though since she's leading the squad. Also, the real mission behind the squads formation is about finding the red skull and figuring out a way to get Charles Xavier's consciousness back.

Magneto for being extremely proactive and not being soft like storm. I feel he has an actual mission where storm at the moment is meandering around. She gets points for providing the mutant daycare but her lack of effort doesn't pick up the slack. It might lead to trouble, but at least he is doing something to help the mutants.

Beast for working seemingly round the clock with potential enemies to find a cure for the problem. He offered his insights to Cable in the latest UA which shows they are keeping each other in the loop and that he is still trying.
