If she was active this entire time why was she not charged with being AWOL for her time as Binary until the time she returned as Ms. Marvel in the Avengers?

she was retired from the military right from her first appearance and took up jobs in the security field (like NASA security chief) or as a journalist (in the first volume).
I don't think she was shown as an active pilot for the military ever in present day, only in flashbacks.

In her second Ms. Marvel series (by Brian Reed) one issue dealt with her being taken prisoner after her Air Force jet crashes and it is set in the present. There was controversy at the time about her being tortured. When Norman Osborne wanted her on his Dark Avengers team (Dark Avengers #1) he threated her by telling her he would notify her Air Force superiors she was disobeying a direct order. So yes she has been in the Air Force and an active pilot in the present day.

That was a flashback story - set before she ever got her powers. It was the story of how she first met Michael Rossi, her first 'true love' (whose character Brian Reed totally ruined).

The mission you speak of was a flashback set before she got her powers and is when she switched rating from pilot to operative for the air force
Retired military can be called to serve in times of national emergency and can also be courtmartialed while not actively serving.

Yes and UX #158 was also the first time that the reader got to read the flash-back panels which depicted how exactly the comicbook character Rogue absorbed the comicbook character Carol Danvers' powers permanently..

The Starjammers are working out with Carol Danvers, who lost her superhuman powers to Rogue but is still in extraordinary shape, thanks to her modified genes.
Later, Carol and the X-Men see a TV interview with Senator Kelly that leads them to believe the government will soon start investigating mutants.
Moira MacTaggert tells everyone that Charles Xavier worked with the government when he first created the X-Men with the FBI agent Fred Duncan,
and that the government has records of all of them!
Carol, Ororo, and Logan sneak into the Pentagon under false papers with the goal to erase the records. However, while they're there they run into Rogue

and Mystique hiding under her Raven Darkhölme persona, and several battles ensue.

The issue ends with Mystique getting arrested, Carol erasing her and the X-Men's files from the Pentagon's computers

and Rogue escaping 2nd appearance of Rogue.
A major turning point in the life of the former Ms. Marvel!

"Later she becomes Binary and leaves Earth."
Yes and I have my fingers crossed that since the MCU Binary left the MCU Earth in 1995 she will join the MCU Starjammers!

"Her Air Force ties are not shown again until after House of M and she is seen as a active pilot again."
House of Manure? A so-called "story" which resulted in the comicbook character Wanda getting raped beyond repair for a decade "written" by a "writer" who presents to the reader that the comicbook character Carol Danvers' sub-conscious desire is to go by the comicbook character Mar-Vell's superhero name?

With this issue, Chris Claremont made it very clear that, when publisher Martin Goodman ordered Stan The Man to create MC's own Captain Marvel,
Stan REALLY NOT wanting to do it, Stan lazily came up with Mar-Vell Captain Marvel.
Roy The Boy followed suit with Carol Danvers Ms. Marvel.

How much more on-the-nose can you get!

In establishing that the comicbook character Carol Danvers wanted to be her 'own woman' it made perfect sense to bestow on said
character her own unique superhero name AND superhero look as in BINARY and WARBIRD (Carol's love for aircrafts)
"If she was active this entire time why was she not charged with being AWOL for her time as Binary until the time she returned as Ms. Marvel in the Avengers?"
Makes no sense to go from NOT-derived-from-Mar-Vell superhero name Warbird back to YES-derived-from-Mar-Vell superhero name Ms. Marvel.

(Sharon Ventura Ms. Marvel. Superhero name, costume and powers NOT derived from Mar-Vell.
Kamala Khan Ms. Marvel. Superhero name, costume and powers NOT derived from Mar-Vell.)

Continued from last issue... Having survived the blast that killed Yon-Rogg, Rick Jones awakens

    Avengers #190 Dec 1979
    ""Heart of Stone" Guest-starring Daredevil.
A meteor makes an impossible turn in midair and crashes into the marshes of Brooklyn's Jamaica Bay.
The rocky shape changes, hatches, and transforms into a stone behemoth and begins marching toward Manhattan.

In the Manhattan courthouse, the Avengers arrive for a Senate hearing into their activities.
Their NSC liaison Henry Gyrich has declared the team to be a security threat
and is demanding their dissolution. After fighting their way through a mob of reporters,

they enter the hearing chambers and find Gyrich awaiting them,
smugly confident that he will get his way. Matt Murdock acts as the team’s legal counsel.

In a Brooklyn subway station, the rocky behemoth smashes through the ticket booth
and jumps down into the darkness of the subway tracks. It continues its unstoppable march to Manhattan.

At the senate hearing, opening statements are made.
Murdock mentions several adventures from the team’s history to emphasize the team’s importance in defending the world.
However, one of the committee members overseeing the hearing dismisses this defense, stating that those instances are
in the past and the committee are inclined to agree with Gyrich’s claim that the team is an inherently dangerous enterprise.
Gyrich calls his first witness: S.H.I.E.L.D. operative Lt. Dwight Stanford.

The stone monster crushes a S.W.A.T. blockade of the subways.
Back at the hearing, Gyrich is giving testimony of his own experiences with
Avengers' security when Iron Man gets word of an N.Y.P.D. request for assistance.
He asks for the hearing to be rescheduled. Gyrich accuses the team of making up the attack as a PR stunt.
Captain America is about to get into a verbal spat with Gyrich, but a bailiff draws
everyone’s attention to a TV set showing news reports of the attack, confirming it’s for real.

Before the Avengers can take off, however, the Beast interrupts and suggests that perhaps Gyrich is right and the Avengers aren't needed.
He hands Gyrich a table leg and suggests he take care of it. After silently watching the news footage
of the stone behemoth plow through police forces, Gyrich gives in and the Avengers take off.
After the Avengers have gone, Matt Murdock slips out to change into his costumed persona Daredevil and joins up with the Avengers.

The Avengers and Daredevil confront the stone menace

and appear to defeat it. A simultaneous blow from Iron Man and Vision shatters the creature.
Iron Man leans in to investigate the rubble when Daredevil warns him there's a heartbeat
under the rubble. Suddenly, Iron-Man and Daredevil are transformed into stone statues!
Out from the rubble emerges the Grey Gargoyle!

Cameo appearance by the Grey Gargoyle.
Avengers Lineup: Beast, Captain America, Falcon, Ms. Marvel, Scarlet Witch, Vision, Wonder Man and the Wasp.
NOTE: The Grey Gargoyle previously appeared in Thor 259.

Script by Steven Grant. Pencils by John Byrne. Inks by Dan Green.
