So far, the only allusions to what happened to May are a brief memory of her funeral (no other content) in RYV #5 (Secret Wars miniseries) and MJ's comment in RYV #2 (ongoing series): "After what happened to his uncle Ben and then Gwen and Aunt May -- [Peter]'s got major issues being over-protective" (basically MJ's speculation why Peter didn't want her and Annie joining him in the field). I've gathered that, since MJ groups May's passing with those of Ben Parker and Gwen Stacy (both of whom died because Peter failed to do something) that she may have also died in some way that Peter feels responsible for rather than just old age or something (although since Peter is known to feel guilty for things not his fault, who can say?).
