Jean called herself Phoenix because she had reached her full potential and basically came back from the dead. Because the Phoenix in mythology resurrects itself after death.

Since Jean didn’t rise from the dead in Apocalypse she wasn’t Phoenix yet.

But her growing more powerful later on proved that to be a boldfaced lie. Or at least shows Claremont and Byrne didn't plan stuff nearly as far ahead as generally assumed.

Also, she obviously didn't get to keep her "full potential as an entity of pure though" because she went back to having a body.

IIRC, she got more powerful because she was getting use to the power.

It says that she was “briefly” a pure thought before reforming herself.

Well, technically it is when Jean seemingly dies but goes into a coma for several years and the Phoenix replaces her with a copy without anyone noticing.
