Does the Batman Beyond comic take place in the mainstream DCU or is it it's own universe? I know there is a universe in the multiverse based on the Batman Beyond show. Does the book take place in that universe of the main one?

Er... it's actually, officially, in continuity.
Future's End was, allegedly THE future of the current DCU...but then the story itself changed that future, and the current Batman Beyond series is the resultant future from that changed future. So it is, possibly, the future of the current DCU, but it is not necessarily the future of the mainstream continuity. In other words, if Batman Beyond shows a character alive that, at some point, the current continuity kills off, so be it. Then it is a different future. Otherwise, it is the future of the current DCU. Or it isn't. The one thing it most certainly is not, is that it is not the BB from the Animated Universe. At all.
In short, unclepulky has it right. It is its own Earth. Unless we want to yoke it to the current Universe for a story or two. Until it becomes inconvenient.
Best not to worry about it. Just enjoy Batman Beyond on its own merits and don't sweat whether it is totally consistent with everything else. Just enjoy it on its own terms.
