Mutantkind is a result of the Celestials screwing around with human DNA in ancient times. The X-Men franchise's understanding of evolution would be funny if it weren't played so seriously.
Krakoa is a giant parasite that once got kicked off the planet without the Earth suffering any negative consequences whatsoever. You and the X-Men writers may convince yourselves that its existence does more good than harm but its own history with the X-Men shows this to not be the case in the slightest.Krakoa is far more a part of Marvel Earth than New York City for instance.
Vandal Savage from DC is older than nation states but no one's arguing his existence does anyone any good.
Don't even get me started on the violation of sovereign border, repressing of elements it doesn't like and Moira being a secret dictator. Yeah, Krakoa's a fantastic alternative to other countries.
As to the OP, no I don't think Krakoa will win a war against the rest of the planet.

remember all the grief the Avengers team go for not helping mutants. Soon after Spiderman is asked by wolverine to help with the kids at his school. He is greeted to a lot of this is a mutant problem we will handle it we don't need anyone. You cant have it both ways or shouldn't anyway

Nope, many of the super-hero community support mutant rights but they have their own lives to lead and this comes down to editorial jurisdiction and the X-men don't likes sharing anything. Civil War should have been a wake up call for mutant kind since its ominously calls back to Days of Future past and the X-man sat it out while their friends got sent to concentration camps in the Native Zone. It makes the X-men look like hypocrites who don't care about any other super-group being persecuted except themselves, they do this again when HYDRA conquers America and goes after the Inhumans. They did take a stand, the X-men left hem to rot in the Negative Zone.
I am a Marvel fan preferably cosmic storylines, especially Thanos or Dark Phoenix related, when both the Avengers and the X-Men are involved count me in, loved the original Uncanny Avengers series.
Not a fan of any of the new characters.

This sort of discussion is kind of old(since the times of The Thing vs The Hulk or Batman v. Superman) and flawed to start with, since everyone has its favorites and tend to either understimate the opposite sides(sometimes by not knowing quite them quite) or over-estimate their favorite(leading to "god-batman" syndrome). Honestly this mindset eventually lead to thing like Avs X where EVERYBODY IS A MORON(except , perhaps, spidey but mileage may vary).
There is also another factor to keep in mind. The these sort of thing often forget(expecially when come to the merry mutant).
They are heroes. Not jsut superhuman. Super HEROES. The are generally fairly decent, good natured, people who will try to do the right thing with the less blodshed possible and in fact MOST OF THEM ARE HORRIFIED BY SADISM AND CRUELTY(or so it was before the nihlist british army-you know the ones- cometh and said "nope everyone enjoy violence and are ok with torture and sadistic ironic punishments with no trace of empathy")that is the main reaosn most of them are superheroes in first place. Now some coudl get a more soldier/cop approach to violence, and accept that sometimes you have to do something that "is not very nice". But they do not enjoy it and try to avoid it till they can.
So you have the heroes, who will fight against each toehr if they truly have to....but they are not the only ones in the equation.
There the VILLAINS who by their nature are at best, and when in good mood...RUTHLESS(like MAgneto or Dr. Doom...) or outright psychos(HELLO Goblin, hya Exoduse, killed anyone yet gorgon you childmurderer you?Hey did what about a Zola/Sinister friendly match like the old time they both did heynous horrible thing to people in extermination camp during WW2?) or outright extremely alien and megalomaniac who see people in general as pets at best or pawn at worst(pretty muhc every big villains). Those guys....will not play nice and fair....more like "hey mass destruction weapon are a thing you know..why not use them" and you know they would have absoutley not issue dropping nukes/mutated viral pathogen/neurotoxins and what else left and right. Hell most of the villains in MU have commited genocide on some level, surely as hell tortured people(sometimes for S&G). And some like old good dr.Doom have world destorying plans in case they lose and won't be able to conquer the world!
So yeah I think you shold all think form a different perspective:
awar between Krakoa and rest of MU world would(unless writer play favoritism and do off screen victories because off screen defeats of your favorites is always appreciated...) devolve into
the Heroes/Doves that try to turn everythign in insane moronic pointless bloodbath
and the Villains/hawk that will be ready to turn planet into a wasteland(OLDMAN LOGAN STYLE) if it means to win...billions of death? Do you think that guy who flayed his own girlfriend, the guy who gave bibilical apocalypse its name, the two assholes who canonically were BOTH Marvel equivalent of dr. Mengele, and all the EFFED up company will have any issue with? REALLY?
I personally think that is all smoke an mirrors but if true Krakoa has every right as a nation to say who can and can't enter the nation just like any other country in the world. Only mutants are granted automatic citizenship for Krakoa regardless of where they are born. The same does not apply to non mutants. Plus humans are allowed on Krakoa they just need to have a mutant with them.
