I imagine he'd shoot to kill if given an immediate reason. But I don't think he habitually goes after heroes who used to be villains. But that's more because it's hard to justify Punisher regularly going after Avengers in general, and not have him just get arrested every time.
Continuity, even in a "shared" comics universe is often insignificant if not largely detrimental to the quality of a comic.

Punisher tends to not go after powered bad guys as much. I'm sure no as they are known avengers and reformed. He had puma and prowler in with a group of bad guys he poisoned but let them go as they reformed. He didn't kill them.
