Bendis established that both Raze and Xavier II had been born by the time the future Brotherhood arrived. All-New X-Men #28.

However, Bendis' himself had the whole Matthew Malloy arc causing alterations on the timeline, so they could simply have disappeared as parts of that change. I don't see Marvel using them ever again.

They didn't disappear. They've already been used again, having appeared several times after Bendis erased Matthew Malloy with his time shenanigans, most recently in the pages of X-Men: Blue.

Both baby Charles, Jr. and Raze are out there in the 616 present.

We've only seen the adult versions of Raze and CJ since that story though

And with alternate timelines/time travel nonsense they don't have to exist in the present just for alt future versions to pop up

But they came to this timeline after their births intentionally, and the entire storyline they were introduced in operated with "Back to the Future" style time travel mechanics (because Bendis), showing adult Scott disappearing when teen Scott had died before being resuscitated, and continuing through Extermination, where they had to be returned to their original place in time to keep the timeline whole/stable/in tact.

Sure they *could* be erased or retconned out of existence, but they haven't been.
