Destiny. This is her second mutation
At the end, she gets depowered and Mystique and her run off as fugitives.
Meanwhile ORCHIS uses their own tech to resurrect human Moira (they want her "cure") but under their control (so evil Moira?). In the end, she is saved and returns as a human ally moving forward.
Wanda Maximoff. Of course then you wouldn't have had the Trial Of Magneto.
Quicksilver. He was largely absent so him forced to hide under Krakoa makes sense.

That didn't stop them from using Moira so they could have made it work.
I thought about Destiny first but I was trying to figure out how to make it work with Raven knowing that Irene was working against mutants. Would she help her or stop her.
Destiny isn't trying to take out mutants. Destiny is taking out anyone who prevents her from being with Mystique. Hence Mystique goes along with it. Rogue and Nightcrawler would naturally have big roles.
Destiny could still hate Moira, since she realizes it's her "cure" that eventually takes her out.
In my version, Destiny's second mutation is the whole 10 lives thing. Each life ends with her losing Mystique thanks to mutants, machines, and humans.
Moira is resurrected as a mind controlled villain by ORCHIS to create the "cure". I'd have her be saved by the X-Men at the end of the story since she's basically the only famous human ally and I think that's a sad thing to lose.
Wolverine. Dum dum duuuum.
Kidding.
Some examples though:
Sage (if we go with the pre First X-men retcon of her being "X-men Zero" she would have the old ties to have manipulated Xavier early).
Gabrielle Haller (similar basis to Moira in being a former lover of Xavier, knowing Magneto personaly from their youth and having dangerous reality warper child (with Xavier no less), but less involved in the X-men or having personal ties to many of them).
Amelia Voght (allready a mutant)
Changeling (old ties, long dead, would have been just as insane as retcon)
Brian Xavier (for a "everything since the Black Womb Project was his master plan for mutants" level reveal)

Considering the concept requires that the person had to be born early enough to have some kind of influence on Xavier and Magneto in their early days (in particular Xavier forming the X-Men), the only character I can think of is Amelia Voght.
