My favorite DC Villain at the moment would have to be Braniac.
It's one if the reasons that I was drawn into playing DCUO Online since the first Main Story Arc was about him. His passion and thirst for knowledge is remarkable.

Naturally far too many to list, as I adore villains more than I do the heroes!

To list a handful of the best ones showcased so far in the New 52are;

Bizarro [Subject "B-Zero" version]

Count Vertigo[Lemire / Sorrentino version]

Komodo

Anton Arcane (also the whole concept of the Rot generally!)

The Crime Syndicate (especially Power Ring [Harold Jordan version]!)

Captain Cold & The Rogues (why don't they have their own ongoing series yet?!)

Otherwise, pretty much every villain Grant Morisson either created, wrote or took an obscure character and reimaged!

I'm still struggling to decide on a favourite DC villain. I like Darkseid a lot. I also enjoy Deadshot's character. Atomica is one of my favourite new characters because she is so cruel and evil and I like how she fooled everybody. I'd say the Rogues are a favourite villain team but I prefer them as a group than just one by themselves. I think Cheetah is very underrated. Recent stuff has made a Black Manta fan out of me too but I don't have like as much affinity for him as I do some of the others in this post. Does Atrocitus count as a villain? He was the protagonist of Red Lanterns but now he's Guy's enemy. I really like Atrocitus and Dex-Starr and I feel sympathy for them too. Deathstroke is great too obviously. I'm really liking the new Killer Frost and Shadow Thief, I feel they are really ripe with story potential and have great personalities.

I was never a big fan of the Flash, but the Rogues are another thing entirely! I loved it when they were in other books like the Secret Society of Super-Villains or the Suicide Squad. Or when they would make an appearance in Batman.

Remember in the mid-1970s when the Top died and he posthumously challenged the other Rogues to solve his bomb puzzle that was going to blow up Central City? That might be the best issue of the Flash ever.
